Senior Machine Learning Scientist - Boston


iO Associates are supporting a confidential biotech partner in their search for an exceptional Machine Learning Scientist to join their advanced protein engineering team. This is a high-impact R&D role at the intersection of AI, structural biology, and antibody design. This role would be perfect for a hands-on technical PhD or postdoc who thrives on modifying and improving deep learning models, not just applying them.

The team is focused on building and fine-tuning generative and predictive models to support the de novo design, optimization, and validation of next-generation biologics. You'll collaborate closely with experimental scientists and have direct influence on model-guided discovery decisions.

Key Responsibilities:

  • Develop and refine generative AI models (e.g., LMs, inverse folding, diffusion) for protein and antibody design

  • Apply tools and improve upon them for real-world applications

  • Integrate multi-objective prediction tasks into model pipelines

  • Incorporate 3D structural data to support structure-aware learning and optimization

  • Collaborate cross-functionally with protein engineers, computational biologists, and bench scientists

  • Contribute to an iterative DMTA cycle, where your models guide experimental decision-making

  • Follow best practices in reproducibility, model validation, and scalable ML deployment

Experience:

  • PhD (or equivalent) in Machine Learning, Computational Biology, Structural Biology, or a closely related field

  • Demonstrated experience developing or retraining deep learning models for biological applications

  • Technical fluency with protein modeling tools

  • Strong programming skills in Python and common ML libraries (e.g., PyTorch, JAX, NumPy, scikit-learn)

  • Familiarity with antibody structure, design, and developability

  • Comfortable working with both sequence- and structure-based datasets

  • Excellent communication and collaboration skills in multidisciplinary environments

This is a Boston based role, that requires an office first work pattern (e.g 3 days per week).
